When you play one note at a time for the third diagram to play an arpeggio, my understanding is that you could be playing both the E and the G on strings 1 and 6?

Yes, those open strings (6th, 3rd, 1st) are the notes E, G, E respectively so fall within the C major arpeggio. They are shown on the diagram as unshaded circles.
