My G5 infinium Amp has 2 channels but the clean channel only has a tone dial so not much changes even from my guitar.
I will however attach the Tone King Imperial foot pedal which has 2 channels both with EQ but will not always be on.
So, can a separate EQ pedal be used in or after the FX loop and what problems will there be if 2 EQs are in a signal chain prior to an amp.

There are no problems with several EQ’s in your chain. Just keep an eye on not boosting or cutting too much.
The Eq in your fx loop wil lprobably have the most dramatic effect, since it will be the last real station to influence the sound (unless you are using an IR cab behind it in the flow, tha kinda works like a “very granual EQ” as well.
In short; if you use an EQ pedal in the FX loop of your amp and it’s near the end of the chain, you might even lose the appetite to tweak the EQ in front.

If you’re going to use 2 pedals then on the clean channel it should be into the amp last, on the dirt channel you should have it after any distortion effects and before any modulation effects. So either way it will need to go after the pre amp so through the Fx loop.
Thinking about it you might get away with only using the one Eq pedal into the Fx loop and just switch channels - unless you want the Eq to be different, in which case you would need 2 Eq’s.

Nothing that complicated, just trying to figure if they’re will be any issue with an EQ in middle or right after a pre amp pedal that has EQs for each channel.
Seems like its ok but keep an ear out for not cutting to much.
